    SUMMARY

    Next‐generation sequencing (NGS) library construction often involves using restriction enzymes to decrease genome complexity, enabling versatile polymorphism detection in plants. However, plant leaves frequently contain impurities, such as polyphenols, necessitating DNA purification before enzymatic reactions. To overcome this problem, we developed a PCR‐based method for expeditious NGS library preparation, offering flexibility in number of detected polymorphisms. By substituting a segment of the simple sequence repeat sequence in the MIG‐seq primer set (MIG‐seq being a PCR method enabling library construction with low‐quality DNA) with degenerate oligonucleotides, we introduced variability in detectable polymorphisms across various crops. This innovation, named degenerate oligonucleotide primer MIG‐seq (dpMIG‐seq), enabled a streamlined protocol for constructing dpMIG‐seq libraries from unpurified DNA, which was implemented stably in several crop species, including fruit trees. Furthermore, dpMIG‐seq facilitated efficient lineage selection in wheat and enabled linkage map construction and quantitative trait loci analysis in tomato, rice, and soybean without necessitating DNA concentration adjustments. These findings underscore the potential of the dpMIG‐seq protocol for advancing genetic analyses across diverse plant species.

    Abstract

    MIG-seq (Multiplexed inter-simple sequence repeats genotyping by sequencing) has been developed as a low cost genotyping technology, although the number of polymorphisms obtained is assumed to be minimal, resulting in the low application of this technique to analyses of agricultural plants. We applied MIG-seq to 12 plant species that include various crops and investigated the relationship between genome size and the number of bases that can be stably sequenced. The genome size and the number of loci, which can be sequenced by MIG-seq, are positively correlated. This is due to the linkage between genome size and the number of simple sequence repeats (SSRs) through the genome. The applicability of MIG-seq to population structure analysis, linkage mapping, and quantitative trait loci (QTL) analysis in wheat, which has a relatively large genome, was further evaluated. The results of population structure analysis for tetraploid wheat showed the differences among collection sites and subspecies, which agreed with previous findings. Additionally, in wheat biparental mapping populations, over 3,000 SNPs/indels with low deficiency were detected using MIG-seq, and the QTL analysis was able to detect recognized flowering-related genes. These results revealed the effectiveness of MIG-seq for genomic analysis of agricultural plants with large genomes, including wheat.

    The postharvest properties of two ultra-late maturing peach cultivars, “Tobihaku” (TH) and “Daijumitsuto” (DJ), were investigated. Fruit were harvested at commercial maturity and held at 25°C. TH exhibited the characteristics of normal melting flesh (MF) peach, including rapid fruit softening associated with appropriate level of endogenous ethylene production In contrast, DJ did not soften at all during 3 weeks experimental period even though considerable ethylene production was observed. Fruit of TH and DJ were treated with 5,000 ppm of propylene, an ethylene analog, continuously for 7 days. TH softened rapidly whereas DJ maintained high flesh firmness in spite of an increase in endogenous ethylene production, suggesting that DJ but not TH lacked the ability to be softened in response to endogenous and exogenous ethylene/propylene. DNA-seq analysis showed that tandem endo-polygalacturonase (<italic>endoPG</italic>) genes located at <italic>melting flesh (M)</italic> locus, <italic>Pp-endoPGM</italic> (<italic>PGM</italic>), and <italic>Pp-endoPGF</italic> (<italic>PGF</italic>), were deleted in DJ. The <italic>endoPG</italic> genes at <italic>M</italic> locus are known to control flesh texture of peach fruit, and it was suggested that the non-softening property of DJ is due to the lack of <italic>endoPG</italic> genes. On the other hand, TH possessed an unidentified <italic>M</italic> haplotype that is involved in determination of MF phenotype. Structural identification of the unknown <italic>M</italic> haplotype, designated as <italic>M</italic><sup>0</sup>, through comparison with previously reported <italic>M</italic> haplotypes revealed distinct differences between <italic>PGM</italic> on <italic>M</italic><sup>0</sup> haplotype (<italic>PGM-M<sup>0</sup></italic>) and <italic>PGM</italic> on other haplotypes (<italic>PGM-M<sup>1</sup></italic>). Peach <italic>M</italic> haplotypes were classified into four main haplotypes: <italic>M</italic><sup>0</sup> with <italic>PGM-M<sup>0</sup></italic>; <italic>M</italic><sup>1</sup> with both <italic>PGM-M<sup>1</sup></italic> and <italic>PGF</italic>; <italic>M</italic><sup>2</sup> with <italic>PGM-M<sup>1</sup></italic>; and <italic>M</italic><sup>3</sup> lacking both <italic>PGM</italic> and <italic>PGF</italic>. Re-evaluation of <italic>M</italic> locus in association with MF/non-melting flesh (NMF) phenotypes in more than 400 accessions by using whole genome shotgun sequencing data on database and/or by PCR genotyping demonstrated that <italic>M</italic><sup>0</sup> haplotype was the common haplotype in MF accessions, and <italic>M</italic><sup>0</sup> and <italic>M</italic><sup>1</sup> haplotypes were dominant over <italic>M</italic><sup>2</sup> and <italic>M</italic><sup>3</sup> haplotypes and co-dominantly determined the MF trait. It was also assumed on the basis of structural comparison of <italic>M</italic> haplotypes among <italic>Prunus</italic> species that the ancestral haplotype of <italic>M</italic><sup>0</sup> diverged from those of the other haplotypes before the speciation of <italic>Prunus persica</italic>.

    <p>The combined effect of 1-methylcyclopropene (1-MCP) application on CO2 exposure for astringency removal and packaging techniques on suppressing fruit softening during marine transport bound for southeast Asia was tested in early-maturing persimmon, 'Nakatani-Wase' fruit. In tests while simulating marine transport, 1-MCP application in combination with all packaging techniques tested in this experiment effectively suppressed the softening of fruit. Under conditions simulating the shelf-life after arrival, the combination of 1-MCP application and modified atmosphere (MA) packaging at both individual fruit and carton box levels suppressed fruit softening for 7 days at room temperature and for more than 10 days at 5°C. On the other hand, fruit packaged in normal carton boxes or boxes coated with water-impervious material softened immediately after arrival at room temperature and after 5 days at 5°C. Practical transport tests involving marine transport bound for Singapore confirmed that the combination of 1-MCP application and MA packaging in carton boxes led to the complete absence of softened fruit upon arrival in Singapore and reduced it to just 13.3% 6 days after transfer to room temperature. These results indicate that the combination of 1-MCP application, MA packaging, and a reefer container for temperature control is a practical quality control technique for marine transport of 'Nakatani-Wase' fruit bound for southeast Asia.</p>

    <p>Several experiments were conducted to establish an efficient system for controlling fruit rot when exporting Satsuma mandarin to Singapore. A total of 110 isolates of Penicillium digitatum obtained from 44 orchards in Wakayama Prefecture were assayed for sensitivity to thiophanate-methyl, benomyl, and iminoctadine triacetate. Of these isolates, 8.2 percent showed resistance to thiophanate-methyl and benomyl, and all isolates showed sensitivity toward iminoctadine triacetate. These three fungicides seemed to be effective. In a refrigerated maritime transport experiment in which Satsuma mandarin was taken from Japan to Singapore, spraying thiophanate-methyl wettable powder before harvesting suppressed the occurrence of fruit rot 19 days after devanning to about 41% of that of an untreated load. Addition of a paraffinic sticker adjuvant to thiophanate-methyl wettable powder or iminoctadine triacetate liquid decreased the rate of occurrence of fruit rot in an inoculation test of P. digitatum following artificial precipitation and reduced the occurrence of fruit rot 14 days after devanning in a refrigerated maritime transport experiment in which Satsuma mandarin was taken to Singapore. Adding a paraffinic sticker adjuvant to fungicides sprayed before harvesting was considered to improve the efficacy of fruit rot control after refrigerated maritime transportation of Satsuma mandarin from Japan to Singapore.</p>

    Bud dormancy is an important developmental stage affecting blooming date and leafing date (LD) in Japanese apricot (Prunus mume), but the genetic factors controlling the chilling requirement (CR) and heat requirement (HR) for dormancy release and bud burst time remain to be elucidated. Here, a quantitative trait locus (QTL) analysis using two F-1 segregating populations was conducted to identify loci affecting these traits. The genotyping-by-sequencing technique was used to construct two high-density genetic maps, one for NKSC, a population derived from high-chill 'Nanko' crossed with low-chill 'SC', covering 660.2 cM with 408 markers, and one for NINK, a population derived from low-chill 'Ellching' crossed with 'Nanko', covering 1314.2 cM with 718 markers. We observed four traits: CR and HR for dormancy release, blooming date, and LD over several years. To identify the QTL controlling the downregulation of DORMANCY-ASSOCIATED MADS-box6 (PmDAM6) in January's leaf buds, in which PmDAM6 could act as a dose-dependent inhibitor of bud break, its transcript levels in leaf buds were determined. All traits segregated in the analyzed seasons in both populations. For leaf bud dormancy, CR and LD were highly correlated across years and traits in the NKSC population, while HR, LD, and PmDAM6 expression were highly correlated in the NINK population. The QTL analyses localized the significant QTLs controlling leaf bud CR and HR, LD, and PmDAM6 expression in leaf buds to a region in linkage group 4, which suggests that this locus controls dormancy release, bud break, and PmDAM6's downregulation in Japanese apricot leaf buds.

    Sexuality of crops affects both cultivation and breeding systems. Cultivated persimmon (Diospyros kaki Thunb) has a morphologically well-characterized polygamous or gyonodioecious sexual system. However, the genetic basis of sexuality in D. kaki has yet to be characterized. Here, we used dioecious D. lotus L., a diploid wild relative species to hexaploid or nonaploid D. kaki, as a model to clarify the genetic basis of sexuality in Diospyros and to develop molecular markers associated with the sexuality of individuals. Using 62 F-1 offspring segregated into distinct male/female phenotypes, we found two amplified fragment-length polymorphism markers, DlSx-AF4 and DlSx-AF7, which cosegregated with maleness. This could suggest that the sexuality of D. lotus is controlled by a single gene/haploblock, and the male is dominant over the female. Thus, D. lotus's sexuality can be described as the heterogametic male type, the ICY-type, as reported for most other dioecious plant species. For unknown reasons, segregation of the phenotype of a sequence-characterized amplified region marker developed from DlSx-AF4 (DlSx-AF4S) and/or the male/female phenotype in two different crosses in D. lotus showed an apparent bias towards femaleness and better fitted 1:2 than 1:1, which is the theoretical segregation for a single genetic locus or haploblock in diploid D. lotus. DlSx-AF4S could distinguish D. kaki cultivars with female and male flowers from cultivars with only female flowers, strongly indicating that the same genetic system controls D. kaki's sexuality and that DlSx-AF4S could be used as a genetic marker for sexuality in D. kaki breeding programs.

    本研究は、低温誘導成熟機構を、温帯性果実種横断的にゲノム・トランスクリプトーム解析、メタボローム解析、遺伝子組換え技術などを駆使して解析し、その統合的理解を目指す先駆的学術的取り組みである。低温誘導成熟果はエチレン誘導果よりも品質保持期間が長く、低温感受性の品種間差異は成熟の早生・晩生性に密接に関与している。本研究は、収穫後ロス低減に直結する新品質保持技術開発と分子マーカー開発による育種への貢献を目的とする。
    本年度は、研究の第2段階として、ウンシュウミカン、カキ、セイヨウナシ、リンゴ果実でのRNAseq解析、LC解析に基づいて成熟制御システムの全体像を把握するとともに、低温応答遺伝子および代謝物を抽出を試みた。今回解析したいずれの果実でもエチレン処理および低温遭遇によって、細胞壁分解系遺伝子、クロロフィル分解系遺伝子発現が刺激されることが明らかになった。さらに、ウンシュウミカンとレモン果実の低温応答に関するRNAseqデータの解析によって、カンキツでは、共通してERF3遺伝子が低温応答に重要な転写因子候補であることが示された。また、 ‘小原紅早生’ミカンではエチレンシグナルと低温シグナルによりCCD4遺伝子が活性化され、アポカロテノイド類が特異的に蓄積して成熟時に紅色に着色することが示された。また、‘富有’カキでは5℃貯蔵によってエチレン生成が刺激され果肉軟化と水浸状化を特徴とする低温障害症状がが進行するが、20℃以上または0℃では果肉軟化が抑制された。ただし、0℃貯蔵では常温に移行すると急激にエチレン生成の誘導と果肉軟化が進行した。1ヶ月程度なら20℃の常温貯蔵が可能であることが示された

    モモにおいて音響測定による非破壊判別を簡便に行えるようにするため、モモの核割れ果の判別する試験において、2点型の分析機器「聴診器」と一点型音響装置との間で、共鳴周波数などの音響データの整合性の把握を行った。果実発育中の継続的な変化を確認したところ、おおむね同様の結果となり、1点型試験機でも核割れ発生を判別でき、また果実袋上など直接果実にセンサーを接触させられない栽培状態でも共鳴周波数の取得が可能であることが明らかになった。導入したモバイル型音響装置についても調整を行い、核割れや樹上での成熟状態を把握できるように、プログラムを開発メーカーと調整し、2020年度に果実生産への利用可能性の検討ができるようにした。
    また、一点型音響測定装置を用いて、モモ’白鳳’において、70果実の果実発育中に樹上で共鳴周波数の低下を調査していき、水浸状果肉障害の発生を非破壊把握する方法を検討した。果肉断面の半分程度に水浸症状を呈する水浸指数2以上の商品価値が低下する果実については、正常果と比べて、第2共鳴周波数が著しく低下することから、この閾値を550Hzに設定することで、収穫果において商品性の低い果実の混入を抑制できることが明らかになった。さらに、樹上調査において、7月初めの段階で、ほぼ同じ着果位置でも、共鳴周波数の低い果実が存在し、そのような果実の多くが収穫時に水浸症状をとなっていることが確認された。この方法を利用することで、水浸果となっていく変化が生じ始める時期や着生させている枝の状況などとの関連を検討できることが明らかとなった。これらをまとめて、令和2年度園芸学会春季大会で発表した。

    本研究では,岡山県内の民間育成品種‘玄桃’において見出された極晩生の果実成熟特性に着目し,交雑後代を用いた遺伝学的解析,糖組成・植物ホルモン分析などの生理学的解析,次世代シークエンサーを用いた網羅的解析を組み合わせることで,果実の成熟時期に関わる新規遺伝子の同定を目指す.本年度は‘玄桃’後代を用いて果実成熟に関わる諸形質の評価を行い,本研究の基礎となる形質データおよびその遺伝様式・年次変動を確認した.また,モモの熟期への関与が示唆されているNAC遺伝子の遺伝子型と熟期との関連を調査した.
    ‘清水白桃’ב玄桃’F1後代,‘玄桃’自殖後代および親品種を供試し,満開日から収穫日までの日数を成熟日数として算出した.F1後代および自殖後代の果実肥大様相と成熟日数が親品種の形質の間で分離し,親品種と同程度の成熟日数を示す個体は見られなかった.F1後代は自殖後代より熟期が早く,また,F1後代内でも成熟日数が短い個体群と長い個体群に1:1分離した.前年度までに予備的に形質評価していた個体において,F1後代内における成熟日数の分離は今年度の結果と一致していた.第4連鎖群のNAC遺伝子について,親品種間で確認された多型の遺伝子型を後代の各個体で調査したところ,既報の9bpのindelがF1後代内における熟期の早晩と共分離した.以上より,‘冬桃がたり’の成熟遅延に関わる因子は顕性ではなくF1では分離しないこと,‘清水白桃’は熟期の制御に関わる効果の大きい主要因子をヘテロでもつことが示唆された.また,NAC遺伝子の9bpのindelが‘清水白桃’がヘテロでもつ主要因子,あるいはその因子と連鎖する多型である可能性が考えられた.

    本年度は、研究グループが注目している棚持ち性の優れる品種、障害発生の異なる枝変わり系統に関して、以下のような成果が得られた。
    1)収穫時期や栽培地域を問わず、‘桃水’では自己触媒的エチレン生合成能が欠損していること、外生エチレンに応答して果実が軟化することが明らかとなり、‘桃水’は硬肉モモに属することが示された。Tatsukiら(2018)による、エチレン生成能の欠損とIAAの生合成関連遺伝子へのトランスポゾンの挿入変異との関連についての報告を参考に、親である‘川中島白桃’および‘桃水’の挿入変異を解析したところ、‘川中島白桃’はヘテロで‘桃水’はホモにて変異を持つことが明らかとなった。さらに、関連する数品種の全ゲノム配列を予備的に調査したところ挿入変異をヘテロで持つ‘ゆうそら’が片親である可能性が示唆された。‘桃水’は外生エチレン処理時の肉質が優れており、韓国系の品種を用いず、日本にて育成された品種同士の交配による高品質かつ棚持ち性の良い品種育成が実証された。
    2)‘大寿蜜桃’ は収穫時期、栽培地域によらず、自己触媒的エチレン生成能を持つにも関わらず、エチレンによって軟化せず、3週間以上の棚持ち性をした。一方、‘冬美白’ではエチレン生成とともに、果肉軟化が進行し、通常のモモと同様のエチレン応答性を示した。
    3)‘紅博桃’およびその亜主枝単位の枝変わりについて調査したところ、枝変わりでは生長第2期(肥大停止期)から3期(最終肥大期)への転換が遅れており、熟期が3週間ほど遅れことや収穫後に蜜症障害が多発することが明らかとなった。
    4)上記の1)-3)の品種や系統に関して、予備的な全ゲノムシークエンス解析を実施し、‘桃水’と‘川中島白桃’の親子関係や、‘紅博桃’樹内の熟期が異なる枝の枝変わり関係を確認するとともに、詳細な解析に向けた方向性を確認した。

    In this study, we attempted to use Apple latent spherical virus (ALSV) vectors for functional analysis of genes associated with floral induction and thus to induce precocious flowering in Prunus fruit tree species. ALSV vectors carrying the full-length sequence of FT gene or a partial sequence of TFL1 gene could be successfully inoculated into several cultivars of apricot, sweet cherry, and almond by particle bombardment, although early floral induction could not be observed in infected plants. Further optimization of viral inoculation procedures and growth conditions for infected plants will lead to the full use of ALSV vectors for evaluation of gene functions or various practical studies in Prunus.

    The purpose of this study is to characterize the function of DAM, candidate master regulator of dormancy regulation in Prunus, by transformation studies, QTL analysis, and expression analysis using various fruit tree species belonging to Rosaceae. We demonstrated that Prunus DAM6 controls chilling requirement for dormancy release and delayed bud break using transgenic studies. In addition, eQTL of Prunus DAM6 colocalized with QTLs controlling chilling requirement, heat requirement and bud break date of Prunus mume, suggesting that Prunus DAM6 acts as a main causal factor controlling dormancy. On the other hand, DAMs in apple appeared not to have crucial roles in the regulation of chilling requirement. Alternatively, we identified putative candidates of master regulators for dormancy release in apple, such as FLC. Collectively, our study provided important knowledge about the role of DAM and molecular regulation of dormancy in fruit tree species in Rosaceae.

    A combination of NGS technologies and evolutionary approaches detected a Y-specific sex-determinant candidate small RNA gene, OGI targeting the autosomal MeGI gene in Diospyros lotus. Then, the molecular basis underlying sex determination in polyploid D. kaki was investigated. OGI appeared to be indispensable for the monoecious phenotype producing male flowers in D. kaki, as in dioecious diploid D. lotus. However, the existence of OGI alleles did not always lead to production of male flowers. A series of NGS analyses indicated that there is an additional layer of regulation in the form of DNA methylation of the MeGI promoter, which seemed to be associated with the production of both male and female flowers in genetically male trees in D. kaki. Concurrently, in Y-chromosome-carrying trees, the expression of OGI is silenced by the presence of a SINE-like insertion in the OGI promoter.

    Virus-induced gene silencing (VIGS) has been used as a rapid and effective tool for functional analysis of genes in various plants. In this study, we assessed the VIGS efficiency of Apple latent spherical virus (ALSV) vectors in a wide range of Prunus species and cultivars. We found that ALSV vectors could successfully induce VIGS of endogenous PHYTOENE DESATURASE (PDS) genes in several cultivars of apricot, sweet cherry, and almond, although ALSV infectivity and VIGS efficiency seemed to vary depending on species and/or cultivar in Prunus. Further optimization of viral inoculation procedures and growth conditions for infected plants will lead to the full use of ALSV vectors for evaluation of gene functions or various practical studies in Prunus.
