Histone modifications are essential regulators of chromatin architecture and gene expression in plants. Traditionally, each modification was viewed as an independent signal marking specific chromatin states. However, recent advances in epigenome profiling, genome editing, and proteomics have revealed that histone marks often function in combination, engaging in hierarchical, cooperative, and antagonistic relationships. In particular, studies in Arabidopsis thaliana have uncovered dynamic interactions between activating and repressive modifications, as well as their coordination with DNA methylation, histone variants, and RNA modifications. Among these, H3K4 and H3K36 methylation have emerged as key regulatory hubs that integrate developmental and environmental signals into context-dependent transcriptional responses. This growing body of evidence suggests that chromatin regulation involves not isolated modifications but rather a complex network of interdependent marks. In this review, we discuss recent examples of crosstalk between histone modifications and other regulatory layers to highlight how combinatorial chromatin regulation and its underlying molecular mechanisms contribute to transcriptional control and epigenetic responsiveness in plants. Such key insights expand our understanding of the diverse and context-dependent roles of histone modifications in plant biology.

    Abstract
The nectaries of flowers in angiosperms are typically located at the base of the stamens and secrete nectar, composed primarily of sugars and various secondary metabolites, either actively or passively. Although nectaries develop in specific locations and perform specialized functions, the regulatory mechanisms governing their formation are unclear. Through a pseudotime trajectory analysis based on single-nucleus RNA-seq data and newly performed spatial transcriptomics, we uncover a spatiotemporal regulatory network governing nectary development. We establish CRABS CLAW (CRC) as a master regulator that integrates temporal transcriptional regulation with spatial auxin transport, orchestrating nectary development through phytohormone signaling, sugar transport and terpene biosynthesis pathways. CRC interacts to MYB21, MYB24 and MYB57, with the CRC–MYB57 complex binding the 5′ and 3′ regulatory regions of the MACCHI-BOU 4 (MAB4) locus, facilitating the formation of a chromatin loop that enhances MAB4 expression. This loop is necessary for the development of properly sized nectaries. MAB4 reinforces PIN-FORMED 1 (PIN1)-mediated auxin transport to establish auxin maxima at the nectary tip and regulates PIN6 to maintain auxin gradients. These findings reveal how CRC integrates transcriptional regulation and auxin transport to coordinate nectary development, linking metabolic output with organogenesis.

Some plants have massive sex-linked regions. To test hypotheses about their evolution, we sequenced the genome of Silene latifolia , in which giant heteromorphic sex chromosomes were first discovered in 1923. It has long been known that the Y chromosome consists mainly of a male-specific region that does not recombine with the X chromosome and carries the sex-determining genes and genes with other male functions. However, only with a whole Y chromosome assembly can candidate genes be validated experimentally and their locations determined and related to the suppression of recombination. We describe the genomic changes as the ancestral chromosome evolved into the current XY pair, testing ideas about the evolution of large nonrecombining regions and the mechanisms that created the present recombination pattern.

    Abstract

The awn is a bristle-like extension from the tip of the lemma in grasses. In barley, the predominant cultivars possess long awns that contribute to grain yield and quality through photosynthesis. In addition, various awn morphological mutants are available in barley, rendering it a useful cereal crop to investigate the mechanims of awn development. Here, we identified the gene causative of the short and crooked awn (sca) mutant, which exhibits a short and curved awn phenotype. Intercrossing experiments revealed that the sca mutant induced in the Japanese cultivar (cv.) “Akashinriki” is allelic to the independently isolated moderately short-awn mutant breviaristatum-a (ari-a). Map-based cloning and sequencing revealed that SCA encodes the Polycomb group–associated protein EMBRYONIC FLOWER 1. We found that SCA affects awn development through the promotion of cell proliferation, elongation, and cell wall synthesis. RNA sequencing of cv. Bowman backcross-derived near-isogenic lines of sca and ari-a6 alleles showed that SCA is directly or indirectly involved in promoting the expression of genes related to awn development. Additionally, SCA represses various transcription factors essential for floral organ development and plant architecture, such as MADS-box and Knotted1-like homeobox genes. Notably, the repression of the C-class MADS-box gene HvMADS58 by SCA in awns is associated with the accumulation of the repressive histone modification H3K27me3. These findings highlight the potential role of SCA-mediated gene regulation, including histone modification, as a novel pathway in barley awn development.
